I feel this hard. Remember those 'ShipIt' days? Now it's all about maximizing shareholder value. I think a lot of companies go through this phase as they get bigger. The trick is to find pockets where you can still make a difference and champion the projects that matter to you. Don't let the corporate machine completely grind you down; find ways to carve out your own space.
Honestly, I think this is a bit melodramatic. Every company evolves. Atlassian got *huge*. Of course there's going to be more process and management. Expecting it to stay like a small startup forever isn't realistic. I'm not saying it's perfect, but acting like it's some unique corporate evil is a stretch. Focus on your work, and if you're truly miserable, there are plenty of other companies hiring.
